 As Barry says, there's no way to re-enable the Prohibit code downloads
option.

You may want to go back and talk to whoever coded the site, ad see if they
have any backup copies available. Failing that, you can try to file an App
Engine issue at
https://code.google.com/p/googleappengine/issues/entry?template=Production%20issueand
see if Google can retrieve the source code, but my guess is that
there's nothing they can do for you.
