It would seem that the problem had nothing to do with appengine, I had conflicting DNS records.
Keep in mind that I usually create new DNS records only a few times every decade so no matter how easy it is, I somehow find a way to mess up. About an hour after fixing the conflicting records and carefully following the instructions provided by the google appengine documentation, everything started working fine. On a second site, the results were almost instant. It really does help if you know ehat your doing on the DNS stuff.
