Is your application a paid application? Did you change from free tier to
paid app (or vice-versa) anytime recently?

For the period where there were no instances, what was the beginning and
ending time (please clearly mark times and the time zone used)? Can you
screenshot the graph where you're seeing no instances available? What was
the pending latency setting set at?

And finally: for the time period where there were no instances, were any
requests incoming? Do you see any error messages within App Engine logging
immediately before, during, and immediately after the period?
