I am hitting the same issue. I cannot remove added URL from Google Apps. It's always HTTP 500.
I cannot remove the AppEngine app from my Google Apps account. It's always " I talked to Google App Help online and they say: "You do not have the permissions necessary to uninstall this application." It's because is a different kind of support, https://support.google.com/a/answer/91077?hl=en#. That's where you need to go. So I am back to nowhere.
