Are you expecting to change the URLs to be something like: http://docs.mydomain.com or http://mail.mydomain.com? At the moment, I don't believe this is possible. You can create cnames to point to Google so that "mail.mydomain.com" will redirect to Google, but Google will do another redirect that will have their domain in it.
And to programatically add new users to your Google Apps, you can use the Google Apps Provisioning API.
