Though we run our own DNS infrastructure built specifically for Google Apps
I have once or twice registered domains directly with Google to see the
process. It is quite straightforward and basically preconfigures the DNS
records of a 3rd party provider (I believe I had eNom and GoDaddy),
including an IP address 'hack' so the bare domain resolves to the start
page. If my memory serves me well (this was back at launch a year ago now)
you are given the credentials to access the native control panel of the 3rd
party provider and can make whatever changes you like (it seems unlikely
that Google will mess with them post registration).

If you know what you're doing and have advanced needs then you're likely
better off to handle this yourself. Subdomains (except when configured as
aliases) are separate entities altogether.
