Reynard, I'm sure you've heard of the Multidomain Provisioning API<http://code.google.com/googleapps/domain/gdata_provisioning_api_v2.0_developers_protocol.html#Managing_Multiple_Domain_Users>, but it works only on user accounts, not domains themselves. There's currently no API as part of the standard Domain Information and Management APIs to manage or retrieve lists of subdomains, although it may be available for the larger resellers as part of the Google Apps Reseller Program<http://www.google.com/apps/intl/en/resellers/index.html>. But that serves an entirely different set of use cases and that's probably not what you're looking for.
