Thinking about this a bit further, I suspect you've alluded to the real problem here. Since Sites pages can be made public, there's no guarantee that any given page will have a user account for preference storage. To avoid branching the platform for the two different possibilities, I'd think Google has simply taken the least-common- denominator approach, and not implemented setprefs for Sites at all.
