This is only an issue with Webmaster Tools. Not with the other Data APIs.
This is under the general Google Datas issue tracker: http://code.google.com/p/gdata-issues/issues/detail?id=678 To answer your last question, it's possible to write a web app that uses ClientLogin, but it's strongly discouraged. Sharing a user's credentials in a web app isn't a great idea.
