Hi Alban- The MarkerManager keeps an internal array and then loads markers for the viewport shown. So if the array wasn't properly cleared, then that would happen - the markers re-appearing.
If you can't post your link online, then you could put trace() statements in the actual MarkerManager.as file and see if the array isn't being cleared.
