IPaneManager is what you are looking for.

http://code.google.com/apis/maps/documentation/flash/reference.html#IPaneManager

In your case, you need to create 2 IPane object, one for small markers, the
others for big ones. and use IPane.addOverlay to add markers.

If your 'small & large markers' means more than 2 categories of markers, you
can organize your markers into a certain number of panes.
