There has to be something wrong in the way you programmed the Flash Google
map. Are the markers and infowindows the same? Is the zoom level the same?
Did you test them at the same time of day? Are you in the same location on
the map?

What did you mean by mouse interaction? Opening markers or moving the map?

I have never tested them and I have no idea how the JavaScript API works, so
there maybe a difference that I don't know about. I would think the
JavaScript map ultimately controls a flash map. Logically I would think
after the map is rendered they should be the same if they are both
programmed well.
