Corne, I have the same problem, but instead of using a Java applet I have Flex movie at the side of the map. The wheel zoom event if lost if I switch of another window and the get back to the map again. The only way to recover the event is to change the zoom with the zoom control or the GMap2.setZoom() method. This problem is only found in IE6. I'll report the bug and get back with the link.
