This is issue number 807 in the issue tracker:
http://code.google.com/p/gmaps-api-issues/issues/detail?id=807
I have another example that I just noticed recently:
Green non-encoded polyline visible:
http://www.geocodezip.com/GenericMapBrowser.asp?
filename=JetBlue081130c_issue.xml&zoom=13&debug=yes&lat=32.610333&lon=-116.979083

Green non-encoded polyline not visible:
http://www.geocodezip.com/GenericMapBrowser.asp?
filename=JetBlue081130c_issue.xml&zoom=14&debug=yes&lat=32.610333&lon=-116.979083

(the blue encoded polyline is always visible and has the same shape)
