MSIE doesn't support the printing of transparent PNGs, and there's no facility for replacing the Google infowindow graphics with transparent GIFs like there is for markers.
What you might consider is using a third party windowing system that allows you to use GIF images for the graphics. E.g. with EWindows you can define your own EStyle that uses a GIF file for the stem graphic, or uses no infowindow at all.
