Thanks guys for all the info....I can't post any sample page because I am very short of time....JS can change domain e.g. document.domain=XYZ..... Based on my short experience, if you do this before or while google is validating key or running some JS, then it causes map search to fail in IE after the recent upgrade done on v2 apis. So the only solution is not to play with domains....else you can put some delay before changing domain if there is no other way so that by that time, google is done..
