I see what you mean. But I can't see how you'd do it. You're really talking about using the theme for a totally different purpose from that for which it was designed — dressing up the page. Google has already built in all the functionality of the header, and only provides us with the means to change its appearance. Hyperlinks would be more functionality, which we can't add as theme developers.
I think you'd need to be looking at a gadget to add into the body of the page or a script to run as an add-on, neither of which you could bundle with the theme through Google. Unless you fancy your chances of getting Google to incorporate your idea into iGoogle?
