There might be a limit on the Fusion table end which you can ask in their forum. To verify this, you can look how many rows you are actually seeing in the returned DataTable, before passing it to the Annotated Time Line.
We are not aware of any specific hard limit for the number of rows to the visualization, but theoretically there might be such a limit.
