The AnnotationChart has the same API as the AnnotatedTimeline, plus a few more things, and minus a few things that don't matter (hopefully). So just load 'annotationchart' and use AnnotationChart instead of AnnotatedTimeline.
However, the AnnotationChart should be getting used automatically, since I made the code for AnnotatedTimeline just call the AnnotationChart. You can see that happening here: https://developers.google.com/chart/interactive/docs/gallery/annotatedtimeline So, in what way has it stopped working for you? If you are still loading the old code via the jsapi loader, perhaps the problem is really that flash is disabled in your browser. Problems with flash is the main reason why we have shifted to using the new AnnotationChart.
