I think Flex works better because GWT or Flex they are used for UI
purpose & RIA. I mean that is sole reason we even consider or talk
about it. We all know server side java or PHP is not even in picture
unless you have something available and want to use that with certain
UI technology.

I have used both GWT 1.4 (RPC on Tomcat with Servlet) & Flex 3 (Blaze
DS on Tomcat). I have think Flex is getting better compare to GWT in
terms of UI but learning curve is bigger.

I know Flex builder is pretty much one tool but Intellij and others
are making IDE so we have other options as well.

I think you won't see many big websites because on either platform
unless you have very specific requirement. One of the reason is GWT
has many limitation and Flex can be use with web1.0 (GWT as well).

You can also look at Appcelerator which is good platform to use web1.0
& 2.0 together with SOA.

I will go with Flex only thing is learning curve because current
project involve Flex 3, ActionScript 3.0, Blaze DS, Tomcat, Hibernate,
MySQL) so you can see some learning curve if one is pure java
developer.
