If you expect any kind of useful answer, you're going to have to present a lot more information. What do you mean by links? Hyperlinks? What's the failure mode in IE? Do they all fail in IE or only some of them? Do the ones that fail fail all the time? GWT is, generally, very good at hiding the differences between browsers so I'd be willing to bet it's you that's doing something wrong. You're going to have to post code and a description of how you replicate the problem.
