If you want to have an application deployed on Google App Engine, yet restrict access to the application to those people who are at your company, then you'll probably need to first set up Google Apps for Your Domain. That way, you can add the accounts for all of the users in your company, and then you can deploy a Google App Engine app which is protected by Google Apps for your Domain.
Additionally, you can use Google's Secure Data Connector to enable your App Engine application to retrieve data from behind your company' s firewall.
