Make sure you're not just hitting run in Eclipse, hit Debug. It'll look like the little bug next to the play button in Eclipse.
Breakpoint window usually only shows up when in the Debug View. You can add it to the normal java view (I personally do) by: Window -> Show View -> Other. Find the +Debug, expand it, select breakpoints. And now you can move that tab where you see fit.
