After about 3 days of research and anguish I have finally solved this problem....kind of.
I originally had the GWT app in a sub-directory inside a Joomla! install. I had an idea to move it to another sub domain and it worked. I am still not sure why this worked except that maybe an apache .htaccess file was interfering or something.
