I am running with the same versions of Eclipse and GWT and I have the same problem. Our project does not use a directory named "war" and I can tell the compiler to place the output files in the right place, but I cannot do that for the run configuration. This is depriving me from being able to use the development mode with this project and I have to compile the code in order to test its behavior.
I am trying to introduce GWT into our environment, but requiring the change of our file structure is going to be an obstacle to getting it adopted. Thank you for filing the bug report.
