Go to Help -> Install new software... then choose "Google Plugin - http://dl.google.com/eclipse/plugin/3.5"; from the drop down or else add it if it isn't already there. It should show both the App Engine and GWT under SDKs.
Check SDKs and click Next. I had the same thing as you, but this way worked for me. Hope this helps.
