No idea based on your description. GWT Designer doesn't perform any actions on save, but lots of Eclipse and/or GPE stuff kicks in at that point (like various validations).
You say you have 6GB of RAM, but how much do you have assigned to running Eclipse (and GWT)? What does your Eclipse Heap Status indicator show? Please provide a test case that will reproduce the problem. Please try running Eclipse with the -debug and -console command line options. You can then press Ctrl+Break in the console to look at the thread dump which may show where the system is hanging up.
