If you are using Windows, I guess you hit http://code.google.com/p/google-web-toolkit/issues/detail?id=5261 (related to https://code.google.com/p/google-plugin-for-eclipse/issues/detail?id=74). In the first link you can find the folders to clean, as well as some useful scripts to use from time to time.
