Yes, you can set all kinds of stuff using the WbarConf Wbar configuration tool. For special settings look at the File>Settings menu of WbarConf.
You can choose the location and orientation of the Wbar, but I don't know if it can "auto hide" like the dock of OSX, and appear on top of an application window. But there are so many options I might have missed it, also try saving your configuration, at least without it the settings I tried were not persistent after a reboot. If you found what you needed, you might consider posting your findings here.
