I wonder if Unity uses what used to be called the "gnome virtual filesystem" to connect. It may be using it's own implementation that's not such a well written samba/cifs (which ever they are using) client than the implementation used if you mount it "properly" with mount.smb/mount.cifs.
Probably, as I said previously these desktop VFS CIF's clients are significantly slower than the kernel client.
It's worth remembering that a few years back the Linux kernel CIFS client was extensively optimized for speed, and was at on point at least giving better performance than the NFS client.
