Hi Andy,
MacGPG2 v2.0.17-9 (like any other version of MacGPG2, only installs MacGPG2.

It does not install any component of GPGMail.

Maybe you meant to say that you installed the current version of GPGTools?

If you didn't install GPGTools, but really MacGPG2 as you indicated, you
need to install the current version of the GPGMail MailBundle, Version:
1.3.2rc2. Please check <http://www.gpgtools.org/gpgmail.html>, where the
posted item is the current *stable*  GPGMail 1.3.1 of November 2010.
Version 1.3.2rc2_3 (rc = release candidate) can be downloaded from
<https://github.com/GPGMail/GPGMail/downloads>

Please check also <http://www.gpgtools.org/gpgpreferences.html> where a
GPGPreferences (NOT *the* GPGPreferences Preference Pane) is available
to update GPGMail: "Can auto-fix GPGMail after an OS update."

That would be GPGPreferences-1.3.0b2 that behaves as you have described.
I believe it is part of 'Incubator Projects' listed in
<http://www.gpgtools.org/projects.html>.
Anyway this Preference Pane shouldn't be included in the GPGTools installer.

In the meantime I am still using GPGPreferences Pane version 1.2.2
available from <http://tinyurl.com/46t8b5p>. If you are interested to
use it, please be advised that it requires a "double" launch from System
Preferences..., and it will only show the version of gpg (not gpg2) that
you are running.

I am running MacGPG2 v2.0.17-9, under MacOS 10.6.6, on a MacBook Intel
Core 2 Duo 64/32bit (32bit by default), but I have not installed GPGTools.

Before you proceed, please make you sure whether you have run GPGTools,
and which version.
