As of MacGPG2-2.0.17-9 (if I remember correctly), gpg2 was installed in
/usr/local/MacGPG2/bin/gpg2, with a symlink in /usr/local/bin/gpg2

According to the above input, you seem to have gpg-agent in two locations:
/usr/local/MacGPG2/bin/gpg-agent
and
/usr/local/bin/gpg-agent

As a comparison, in my system I have:
$ locate gpg-agent
/Library/LaunchAgents/org.gpgtools.macgpg2.gpg-agent.plist
/Users/admin/.gpg-agent-info
/usr/local/MacGPG2/bin/gpg-agent
/usr/local/MacGPG2/share/man/man1/gpg-agent.1

[only one location]: /usr/local/MacGPG2/bin/gpg-agent

My OpenPGP Preferences show the path:
/usr/local/MacGPG2/bin/gpg2

And everything is working correctly, as it should.

I think that /usr/local/bin/gpg-agent should be removed, but I don't
want to complicate or hurt your system. Let me think this thing out and
consult with Ben.

As for configuring "your gpg-agent tool", you have first to edit the
settings in your gpg-agent.conf file, that is located at
~/.gnupg/gpg-agent.conf

Please go to Finder (in your dock the first icon at the left), choose
from the Finder menu the command Go, scroll down to Go to Folder...,
where you will copy/paste ~/.gnupg/gpg-agent.conf, and click the Go
button. What do you get? This is the place where you can configure the
options that gpg-agent will read for its functioning.

In this same gpg-agent.conf, it is possible to set the path to
gpg-agent, but that's a "klutz" that would work, but would be "inelegant".

Let's take it one pace at a time, and hope that Ben has the time, in the
framework of his job obligations, to refer to this situation.
