I didn't answer right away because I am far from being an expert, but a colleague and I have done this before. You have to download and compile the GRASS source. Then you can navigate into the directory with the code you want to change, change it, and recompile that. GRASS should use it without even having to be restarted. However, I have no idea where you'd find the specific code for watershed analyses. Try using the find or locate command, if you're working in a *NIX system. Otherwise I'm afraid I don't have any other suggestions.
