Tom, I know this is an old post but did you ever get this solved?

I had the same issue and have resolved it so I'll post the solution here in 
case it is the same...

Essentially the issue for us was with the Active Directory user configured 
in Graylog2 to bind to the Active Directory.

If you use a standard Active Directory user for this with no special 
privileges, some logins will work and some will not.

By default in Active Directory a standard user cannot read all user 
attributes and therefore can not necessarily ascertain group membership or 
other such things.

The solution is to use the Delegation of Control Wizard in Active Directory 
and grant the user privileges to "Read All User Information".

This should solve the issue if it is the same as what we encountered.

I have had the same issue for other products binding to Active Directory 
also.
