Hi Francois,

that explains things. Upgrading the individual components of the virtual 
machine images manually and individually is not recommended. Simply always 
use the omnibus package and follow the upgrade process described at 
http://docs.graylog.org/en/1.3/pages/installation/graylog_ctl.html#upgrade-graylog
.
