Almost all web-based WYSIWIG editors actually work by creating an IFRAME with "designMode" turned on. This is now a document that you can, if you're not careful, match the URL of (it will be set up with a same-origin URL, so that the script in the page that created it can read/write it).
Write your script so that it will @exclude these, or detect when it's running in this frame and abort, therefore not altering it.
(With no more details, no scripts, no urls, etc., this is the best I can give you. I'm guessing, because you've provided very little info.)
