First of all, you don't need to combine the files.  You can simply use
the \includescore command to include the gregorio-generated tex file in
the main-lualatex.tex file.

However, more to the question, what do you mean by everything is
invisible?  Do you mean that the scores do not appear in the pdf file?
Or, to Richard's point, do you mean that there is no pdf file?

What command are you using to "compile" main-lualatex.tex under the
DOS-Command line?
