In answer to the question of Fr. Jacques P., I propose to respect the rules of the source you are transcripting. If you are transcripting a text from a liturgical book anterior to 1962, use j. If it is a newer book, use i, and so on. For the case you need to use a chant of an older book with v.gr. the forma extraordinaria (according to the missal of 1962), you can easily make a local copy of the gabc notation, that you adapt to your needs, changing j into i and ae into æ, in order to have more unity in the document you are producing.
