It sounds like you have installed TexLive 2012 using the backport ppa.
Let's start with the assumption that this is not the cause of your
problem.

The first thing we need to establish is whether you installed gregorio
from .deb packages or from source.  You can find out by typing

    dpkg-query -l 'gregorio*'

If this command returns any packages, then you installed from .deb
packages.  Otherwise, you installed from source.

The directions for installation of gregorio are at
http://home.gna.org/gregorio/installation-linux.

If you have installed from .deb packages, you want to be sure that you
have installed BOTH .deb packages for gregorio.  Follow the directions
for "Debian and Ubuntu systems" on that page: obtain, rebuild, and
reinstall BOTH gregorio .deb packages.

If you installed from source, follow the directions for "other GNU/Linux
systems" on that page: obtain, autoconf, configure, rebuild, and
reinstall.  Note especially that there are TWO "make install" commands
that must be run to properly install gregorio.

If this doesn't resolve your problem, then run

    kpsewhich -all gregoriotex.sty

and

    locate gregoriotex.sty

and report the results back here.
