How did you incorporate the gabc-compiled file into the template file? To summarize the instructions at http://home.gna.org/gregorio/introduction-commandline :
1. Create example.gabc file 2. Run "gregorio example.gabc". This produces example.tex. 3. Create main.tex (i.e., based on http://svn.gna.org/svn/gregorio/trunk/examples/main-lualatex.tex), including the file generated by gregorio using the TeX macro "\includescore" (i.e., "\includescore{example.tex}") 4. Run "lualatex main.tex" to produce main.pdf Of course, you can make the filenames whatever you like, but don't name the gabc file the same as the "main.tex" file. If you running lualatex directly on the .tex file produced by gregorio, that won't work. If you need more help, please attach the gabc file and Kyrie.tex.
