Conor,

Can you post the source files you're working with? I can't tell from just the error logs what is going on. Also, what version of lilypond are you working with?

AFAIK, lilypond-book 2.18.2 doesn't work on Windows. Versions >= 2.19.4 can be made to work, but not out of the box. First there's a problem with directory names in that lilypond-book doesn't like the "~#" shorthand aliases that Windows uses for long directory names. One can work around this by changing the temporary directory and choosing your filenames carefully (they must not be longer than 8 characters). There are also some additional problems with the linewidth detection compilation run. Manually setting the line-width option for each included piece of music allows one to get around this problem.

For more information I advise looking at the following thread on the lilypond users mailing list:

http://lists.gnu.org/archive/html/lilypond-user/2014-04/msg00357.html

Furthermore, the Lilypond-Book.engine that greg-lily-book relies on doesn't work on Windows. This has to do with the fact that it calls posix commands directly for some of its operations, commands which Windows doesn't recognize. Nicolas Vitacolonna (the author of the engine) and I (as tester) started work on converting the engine to use perl packages which would call the commands appropriate to the OS, but ran into problems created by the current state of lilypond-book 2.18.2. Given the above mentioned issues, I haven't been motivated to try and get this development restarted since the changes in 2.19.4 at least made lilypond-book workable. Nor have I been motivated to work out a complete work around in bat format.
