Please try the following:
Uninstall Gregorio (using Add/Remove Programs) and then reinstall it
with the new installer. This should clear out any old versions that
might be messing things up.
If that doesn't work please run system-setup.bat (you should find it in
the installation folder for gregorio) and report the results here.
