While it is probably possible to do things like include scores into a LyX document by entering LaTeX code directly, I don't thing you will be able to do much more (nor does anything LyX currently does have the potential to help you) with Gregorio.
LyX, rather than being a text editor which can run TeX, is (according to them) a WYSIWYM editor. It basically displays a flowed (think web browser) version of the document with styles, etc., hiding the underlying LaTeX code from you. Gregorio is not that kind of style. The crux of Gregorio is that it lets you render a musical score which is not written in TeX (it is written in GABC) into a TeX document. The scores are meant to be written in separate files which are processed by the "gregorio" program into something that can be included in a TeX document. LyX will not, without a complete rewrite, help you to write GABC documents. Essentially, you are not decorating things you type into a TeX document with LaTeX macro calls in order to change the way it renders, which is what LyX is attempting to shelter you from. I don't think you will find LyX much help here.
