I apologize for not responding to this, especially for it being six
months too late.  My response got stuck in the outbox due to a
misconfiguration on my side, so I didn't realize it wasn't sent to the
list.  I only realized it from your comment on a recent e-mail.

The problem here is that the main-lualatex.tex is including the
PopulusSion score, not the the "Pueri p. 2" score.

See the antepenultimate line of main-lualatex.tex:
    "\includescore[a]{PopulusSion}"
    
This should be

    "\includescore[a]{Pueri p. 2}"

or -- if you are using the 4.0 beta --

    "\gregorioscore[a]{Pueri p. 2}"
    
I would also advise staying away from filenames with spaces.  When using
TeX, you may run into some obscure problems.
