What do you mean by "won't run"? The executable in the Gregorio package
is a command-line tool, not a GUI program. Double-clicking it will
result in a momentary flash of a command-prompt screen and nothing else.
You need to pick a method for using Gregorio. The various options are
listed here:

I strongly suggest going the editor route, especially if you're not
familiar with TeX.
Once you've picked your use method and have set it up, I strongly
