Not sure whether I really understand your question, but let me try:
If you use grml2usb instead of directly dd-ing the ISO on the stick
then you can set up the partitioning as you like (and have a
writeable filesystem instead of the ISO9660 one when dd-ing). Adding
the truecrypt source/binary/Debian package onto the filesystem
shouldn't be a big problem either. :)
