And on upgrade sometimes the prefpane becomes unusable, and then  
everyone freaks out, so on. We had a large amount of issues before  
when we just shipped the prefpane.

We're not likely to change how we distribute things now. Everyone once  
in a while (more than 6 months) someone says something, but they are  
usually technical enough to know how to either move the prefpane on  
updates, or to extract the prefpane from the pkg file.

I don't see a convincing argument to make life more difficult for the  
majority of our user base in order to satisfy your requirement here.  
However, we could help you figure out a process so that this doesn't  
affect your backup strategy. You could run the installer, and then  
when it's done you could move the prefpane over from /Library/ to your  
user's home directory, and not have an issue I take it. Or vice versa,  
move it where you want. It is after all a prefpane. :)
