It seems like I misdiagnosed the problem. Updating Webkit leaves growlsafari intact. What is really happening is that growlsafari is no longer running after I restart my computer. I'm currently looking into how I can add GrowlSafari.app to my login items via the commandline, since the application does not appear in finder.
