You'll need to take this up with the Skype folks, as Skype determines what
notifications to send. Growl is just the messenger, so to speak.
Adium solves this problem with the ability to configure notifications at the
per-contact, per-group, or global level. You could use Adium with the Skype
plugin for text communications, but you'd still need Skype for voice/video
chats, so that's not a full solution.
