There is currently no way to specify which mailboxes GrowlMail notifies about, nor whether it should notify about RSS items, except for that checkbox.

And it is GrowlMail that sends the notifications, not Growl. Growl just displays them.

You might try switching “Notifications” to “Let GrowlMail decide”. GrowlMail will switch to sending a summary notification (“42 new messages”) if you get a whole bunch of messages at once. And it doesn't care (or know) whether they're email messages or RSS items.
